The game looked to be heading for a 1-1 draw before Villa scored two late goals to take charge of the tie.
Brandon Mechele turned into his own net before an 88th-minute Marco Asensio penalty sealed a 3-1 win.
The Belgian side have now travelled to Birmingham hoping to overturn the two-goal deficit.
Unai Emery was handed a huge injury boost ahead of the match with Emi Martinez, Amadou Onana and Asensio all training on Tuesday after missing the 1-0 win over Brentford on Sunday.
