Tiger Bay, who was ridden by Whelan, was the other horse to come down in the Listed six furlong sprint at 4.30pm.
There will be a massive delay to racing after both riders rquired urgent medical attention.
It is the second big delay of the day after Fontwell was held back also.
Jockey David Noonan was reportedly rushed to hospital there after being kicked in the face by a horse.
Racing TV presenters at York confirmed ambulances had rushed onto the track to help the jockeys and horses.
The ambulances had since left taking Crowley and Whelan to hospital.
Oli Bell sounded shook up while presenting live on ITV4.
Those watching at home said it was one of the worst incidents they had ever seen.
Both jockeys were being attended to on the track, Tom Bull confirmed on Racing TV.
He also said there will be a ‘substantial’ delay to the remaining action.
Bell offered an update on ITV just before 5pm.
He said: “Both jockeys are conscious and talking and being taken to hospital.
“They are both conscious and communicating with the medical team.
“That is an almighty relief.
“You could hear a pin drop here at York for the past 15 minutes, but that is a very positive update.
“All our thoughts continue to be with Jim and Trevor.”
There was no update on the condition of the horses.
The William Haggas-trained Almeraq, who was sent off 15-8 fav, appeared to clip heels about a furlong from home.
That sparked an awful chain reaction which led to Tiger Bay also being brought down.
